Thanks for your help. I was able to get MRISubject.DATA running. What is the average runtime for a script like the MRIComparisonWU.m? I’ve been running for about 300 hours on a computer with a slightly older processor. Again, thanks for the reply!

As you have noticed, the functional multiplex pipeline requires the same number of layers per subject. In your case, I understand you are interested to use the different runs as the different layers of a multiplex network. yes, a double row array with the length of the brain atlas is the correct format for MRISubject.DATA. -

It depends on what you mean by preprocessed data.
If you are referring to the preprocessed images no.BRAPH can only deal with numerical values corresponding to time series of each ROI in an atlas or it can deal with connectivity matrices, both of which I think you can get from CONN.
