    I have some resting state fmri data acquired on several subjects with several runs for each subject. Which pipeline should I use to do a graph analysis?

    I have arranged the data like the examples you provided in the functional multiplex. However, it seems the pipeline requires the same number of runs for each subject, which mine are different. Do you have any suggestions of processing my data, like should I take average of runs for each subject and use fmri pipeline?

    Hi Wei,

    As you have noticed, the functional multiplex pipeline requires the same number of layers per subject. In your case, I understand you are interested to use the different runs as the different layers of a multiplex network. I would suggest taking the common minimum number of runs across subjects or using the functional pipeline (single layer) with the best run of each subject.
